There is no program that I know of that allows you to do all of the work in itself. There are, however, a few tools that, if used correctly, can achieve this effect. I think what you're talking about is retexturing. See the tutorials section and the topic Retex Guide for more information. As far as generating our own 3d models, I believe it has been done, but I'm not sure if there is a tutorial for it in this wiki yet. Its easier to retexture existing items with different colors than to make your own models.
