This determines the effectiveness of the target's spells when compared to its armor-class ranks (in heavy armor or light armor) and the actual eqipped items. The penalty (in %/100) of effectiveness is larger when wearing a number of armor pieces in a class that's untrained for. For instance, when wearing several pieces of Heavy Armor when the target's Heavy Armor skill-rank is at "novice". If the target were at "master", the penalty is ignored.

In other words, unless you're trained to wear a type of armor, your magic effectiveness will be penalized until you master that school of armor. This goes the same for NPCs. (This is to discourage magic-specialists from wearing armor, as their spells are far more powerful if they don't).
